Acquisition of a timsTOF Pro System
Proteomics Research Infrastructure (PRI) is a state of-the-art mass spectrometry (MS)-based proteomics facility. Founded on 1 July 2020, the new facility provides coordinated, proprietary client access to forerunner proteomic technology, exceptional technical assistance, and streamlined bioinformatic data analysis for the local research community. PRI is funded by the Novo Nordisk Foundation (NNF) and linked to the NNF Center for Protein Research at the University of Copenhagen.
The timsTOF Pro system comes with a dual-TIMS (trapped ion mobility spectrometry) analyzer optimized for high-speed shotgun proteomics. Its unique geometry allows incoming ions to be accumulated in parallel in the first section, and for ions to be released dependent on their mobility from the second
Section of the dual-TIMS analyzer. This results in nearly 100 % duty cycle, making this parallel accumulation serial fragmentation technique (PASEF) perfectly suited for nanoflow LC-MS analysis of enzymatically digested complex protein mixtures. Measurements in both, MS and PASEF mode. We and our close collaboration partners at MaxPlanck institute for biochemistry, and Novo Nordisk Foundation Center for Protein Research had already tested this technology (Meier et al, Journal of Proteome Research 2015, Meier et al Bioarchive, 2019). The timsTOF Pro system provide unique technology for identification of peptides which is highly relevant for ourresearch. The timsTOF from Bruker is the only instrument in the market which has both TIMS technology allowing PASEF acquisition method. We intent to use this instrument for clinical research, where we will measure proteins from various patient samples.

The timsTOF Pro comes with the Trapped ion mobility which allows Parallel Accumulation Serial Fragmentation (PASEF) acquisition method to provide extremely high speed and sensitivity to reach high depths in shotgun
Proteomics. Due to PASEF the timsTOF Pro outperforms other MS instruments in numbers of peptide identifications in data dependent single injection analyses, which we are offering as service in our facility.
Furthermore, the timsTOF Pro outperforms other high resolution mass spectrometers in robustness, due to its unique design. Comparing our existing timsTOF pro with other machines in our facility, proofed much longer maintenance intervals. This is important in a facility setting, where high service request turnover times are key.
Both the fast speed and the robustness are important for our clinical proteomics pipeline, where we aim to analyze high number of samples in short time with high accuracy and minimal run to run variation.
