Bruker timsTOF Ultra2 is an electrospray ionization tandem mass spectrometer (ESI MS/MS) with unique capabilities, including next-generation, high-sensitivity CaptiveSpray Ultra2 ion source, trapped ion mobility separation (TIMS) in combination with hybrid quadrupole-time-of-flight (QTOF) mass analyzers. It allows for detection of low-input samples down to the single cell level.The TIMS module is unique as it enables gas-phase separation of molecule isomers, from modified peptides to intact, modified proteins, with a mass resolution >400, followed by MS/MS based sequencing of the biomolecules.The timsTOF Ultra2 allows for several unique high-sensitivity data acquitision modes based on the exclusive PASEF technology, including diaPASEF, midiaPASEF and prm-PASEF for proteomics applications. Bruker is the only manufacturer of ESI-TIMS-QTOF mass spectrometry systems with PASEF technology.The Bruker timsTOF Ultra2 will be upgraded to upcoming next-generation capabilities during 2025. This will support our research programs in top-down protein analysis and sequencing and in native protein analysis, as it expands the MS/MS capabilities of the instrument.Upgrade of Bruker timsTOF Pro2.The purchase includes an upgrade/exchange of existing timsTOF Pro2 instrument to the next-generation timsTOF HT by October 2025. This will boost our proteomics research program by affording enhanced sensitivity for analysis of small sample amounts from biological specimen, while allowing us to maintain the existing computational data analysis workflows. Changing to another platform would require major resources and time. Bruker neofleX TOF-TOF is a matrix-assisted laser desorption/ionization (MALDI) tandem mass spectrometer (MS/MS). This MALDI TOF-TOF system enables both mass analysis, MS/MS and molecular bioimaging. Top-down sequencing of intact proteins is possible. It also allows for MS imaging (MSI) analysis of biological specimen at 20 um spatial resolution at 20 pixels/sec by accurate rastering a 10kHz pulsing UV laser across the sample stage using IntelliSlides. The software enables generation and representation of bioimages based on spatially resolved mass spectometry data. It is compatible with our existing software platform based on SCiLS Lab, Cardinal and RStudio. Changing to another platform would require major resources and time. These Bruker mass spectrometry systems will advance and expand research in molecular mass spectrometry imaging and in biomolecular mass spectrometry, including proteomics. The new Bruker timsTOF technology and its sensitivity, speed, and dynamic range is crucial for SDU's proteomics research program, especially as we prepare to analyze large biological and clinical sample cohorts (time course analysis, dose-response analysis, cell development/differentiation, biofluids, single cell analysis, etc). The precision required for comprehensive analysis aligns with the imminent challenge of measuring significant sample sets of peptides and proteins, underscoring the necessity for advanced ion mobility spectrometry and bioimaging capabilities. The equipment provides full integration into existing work routines, as it adds on to our existing Bruker timsTOF mass spectrometers, MS imaging sample preparation protocols, and data analysis workflows. A change of supplier will therefore require changes to established protocols and integrated software systems, which would be very resource intensive.

According to the Act on the Complaints Board for Public Procurement, etc. (the law can be accessed at www.retsinformation.dk), the following deadlines apply for filing a complaint: A complaint regarding not being selected must be submitted to the Complaints Board for Public Procurement within 20 calendar days, cf. section 7(1) of the law, from the day after the notification is sent to the affected applicants regarding who has been selected, provided that the notification is accompanied by a justification for the decision in accordance with section 2(1), no. 1, of the law, and section 171(2) of the Public Procurement Act. In other cases, a complaint regarding procurement, cf. section 7(2) of the law, must be submitted to the Complaints Board for Public Procurement within: 45 calendar days after the contracting authority has published a notice in the Official Journal of the European Union announcing that a contract has been awarded. The deadline is calculated from the day after the notice has been published. 20 calendar days from the day after the contracting authority has communicated its decision, cf. section 185(2) of the Public Procurement Act. No later than at the same time a complaint is submitted to the Complaints Board for Public Procurement, the complainant must inform the contracting authority in writing that a complaint has been submitted to the Complaints Board for Public Procurement and whether the complaint has been filed during the standstill period, cf. section 6(4) of the law. In cases where the complaint is not filed during the standstill period, the complainant must also indicate whether a request is made for the suspensive effect of the complaint, cf. section 12(1) of the law.
