The Department of Agroecology, Aarhus University performs mass spectrometry based research into small molecules in the agricultural environment. Until now, low-resolution LC-MS instruments were used, but what is needed now is a high-resolution liquid chromatography-mass spectrometry system for the accurate identification of thousands of small, closely related organic molecules that play a crucial role in ecological interactions in the agricultural environment. The Department of Agroecology is about to amplify the research area to cover both small plant metabolites as well as larger molecules (proteins). Thus be a high-performing mass spectrometer for both small and large molecules, with the possibilty to do Metabolomics and Proteomics studies. To cover both small and large molecules, the chromatography part of the instrument must cover a broad flow range: nano/micro flow - analytical flow - semi-prep flow. The semi-prep system should be able to work as a front-end to the MS for mass-triggered fractionation. All three chromatography systems should share the same hardware profile for easier maintenance and user interaction - they should also be controlled by the same software as the Orbitrap Exploris 240. Specific requirements: Mass resolution >200,000 for all scan modes and both polarities Minimum TMT 18-plex-based peptide quantification in one single injection Mass accuracy < 3 ppm RMS Mass range: 40-6,000 m/ z Polarity switching in full scan mode > 1.4 Hz lnterchangeable front-ends representing nanoflow 20nL/min to 100µ1/min, analytical flow 100 µl and up, and semi prep flow (10 ml/min), respectively Sensitivity: 200 fg Reserpine on column should yield S/N 100:1 RMS or better. The customer has performed a systematic search for commercially available systems in the market and have concluded that the Orbitrap Exploris 240 LC-MS/MS system from Thermo Scientific with three interchangeable front ends Vanquish Flex UHPLC/Vanquish Neo Low Flow UHPLC/Vanquish Core Semi-prep all controlled by Chromeleon 7.3 software in combination with Compound Discoverer and Proteome Discoverer software, is the only available system on the market, which fulfils all the requirements. The Orbitrap Exploris 240 has a mass resolution of up to 240,000 at m/z 200 for all scan modes and both polarities, with a mass accuracy of < 3 ppm RMS (with external calibration over 24 h and without any kind of mass re-calibration) and a mass range of 40-6,000 m/ z. The high mass resolution wi11 allow for accurate identification of closely related compounds. The high mass resolution of the Orbitrap Exploris 240 also allows for high throughput and sensitive label-free Data Independent Acquisition, DIA-based and labelled multiplexed minimum TMT 18-plex-based peptide quantification strategies, which is only possible on this HRAM instrument. TMT 18-plex in a single injection enables large cohort studies within plant proteomics. Tue sensitivity of the Orbitrap Exploris 240 LC-MS/MS is as follows: 200 fg Reserpine on column yields S/N 100:1 RMS or better. The Orbitrap Exploris 240 is capable of real-time data acquisition and data processing, enabling a high spectrum repetition rate, and has a dynamic exclusion capability to temporarily exclude an ion while allowing MS/MS spectra acquisition of minor abundant precursors. All requirements mentioned above are fulfilled by the Orbitrap Exploris 240 LC-MS/MS system, and no other instrument on the market has fulfilled them.
