Acquisition of a timsTOF Pro system
The timsTOF Pro system comes with a dual-TIMS (trapped ion mobility spectrometry) analyzer optimized for high-speed shotgun proteomics.
The timsTOF Pro system comes with a dual-TIMS (trapped ion mobility spectrometry) analyzer optimized for high-speed shotgun proteomics. Its unique geometry allows incoming ions to be accumulated in parallel in the first section, and for ions to be released dependent on their mobility from the second section of the dual-TIMS analyzer. This results in nearly 100 % duty cycle, making this parallel accumulation serial fragmentation technique (PASEF) perfectly suited for nanoflow LC-MS analysis of enzymatically digested complex protein mixtures. Measurements in both, MS and PASEF mode. Our sister laboratory at MaxPlanck institute for biochemistry, Munich had already tested this technology (Meier et al, Journal of Proteome Research 2015, Meier et al Bioarchive, 2018). The timsTOF Pro system provide unique technology for identification of peptides which is highly relevant for our research. The timsTOF from Bruker is the only instrument in the market which has both TIMS technology allowing PASEF acquisition method. We intent to use this instrument for clinical research, where, we will measure proteins from various patient samples.

The timsTOF Pro comes with the Trapped ion mobility which allows Parallel Accumulation Serial Fragmentation (PASEF) acquisition method to provide extremely high speed and sensitivity to reach new depths in shotgun proteomics. Bruker is the only provider for such instrument. Our sister laboratory at MaxPlanck institute for biochemistry, Munich had already tested this technology (Meier et al Bioarchive, 2018). We demonstrated that more than 800 000 fragmentation spectra in standard 120 min LC runs are easily achievable, which can be used for near exhaustive precursor selection in J. nr. 043-xxxx/20-70004 complex mixtures or re-sequencing weak precursors. Online PASEF achieves a remarkable sensitivity with more than 2 900 proteins identified in 30 min runs of only 10ng HeLa digest. This technology is highly relevant for clinical research, which is our main focus.
